Size and compatibility. The 85w is larger/heavier than the 45w. The 85w will adapt to be used with a lower power computer (ie. the MacBook Air), but it was intended for use with the MacBook Pro with Retina Display.

The 45W is meant for the MacBook Air and the 85W is for the MacBook Pro with Retina Display. The built-in 95-watt-hour battery in the Pro and the 50 in the Air each have different chargers.
