    Short answer is yes. In fact if the macs you have are located in the same area, you may find the remote is trying to control both at the same time. My daughter finds her macbook aluminum popping up Front Row as I control AppleTV even though she is behind me in a large family room setting. Apple devices able to be controlled with a remote may be 'paired' to a specific remote control to prevent this problem, but of course in your case you lose the ability to use one remote for two devices. If the macs are in seperated rooms you should be fine.
