While this will depend on the case, I was able to get my iPhone 4s in an OtterBox Commuter case docked with very little work. My wife's 4 in an InCase hard shell case docked even easier (had no problem at all).
I did not have great luck getting my iPad 2 in a Targus 360 case docked. It may be possible, I just didn't want to push it and risk breaking something. The iPad comes out of that case very easily though, so it isn't an issue in my case.
